Hi Masters is available in several good Malaysian Universities. You are not specific in mentioning the functional area you wanted to pursue.
But in general, good Masters programs are available in University of Nottingham, Monash University, Curtin University, Swinburne University ( all these are Western Universities which has campuses in Malaysia or from SEGi University, Taylors University, HELP University College, etc. Apart from these, there are some good Government Universities like University of Malaya, University Technology Malaya, etc. which offers high quality Masters and Research Programs.
Course fees in general is quite affordable in Malaysia and cost of living also is quite low campared to Western countries.
The general enrolment process is to make sure to find our if you are eligible to a particular course in the ablve mentioned Universities, find out the entrance exams required like IELTS, TOEFL or GRE, watch for deadlines for application, prepare the relevant documents required like Mark sheets, Statement of Purpose, Recomendation letters, etc, send the documents to the University and wait for the admission to come through. Once admission comes through, you need to apply for student visa. In general, Malaysia student visa sucess rate is close to 100%.
